You will need to select the library the references you used came from, whether your Personal or Shared Library. Choose from over 9,000 different reference styles from the style list. Then browse for your document and Save As. Your new formatted document will save in the same location as your converted Pages document. When you open it up you will find a completely formatted document. *Note, if you chose the wrong library when selecting it from the format document, your references will not convert and stay as citekeys.My Mendeley database contains about 20,000 references neatly organized in folders and some with notes in the pdf. I do not care too much about the notes but I care about the folder structure especially as I am dealing with taxonomy and have folders for different taxonomy levels.
